Looks like you don’t completely understand the meaning of the main and alternative sets.
An alternative set, is a kind of filter of parts you want to filter out.
The only way to get your Alternative set S1 in the main, is to open a new .top file and include your 5179_RD2 file and choose the alternative set S1.
The main will then show a sub assembly with only the parts of S1.

Now the question is how to merge "Designation" from "Main set", and project number from "User information"

Since 1 part can be in several alternative sets at the same time i don't think there is any BOM function you could use for this. You could play around a little with the root owner function to get information of the assembly the part is in but that would lead to your main set and not your alternative set. Perhaps putting your parts in in place subsets will make this work but then you run into trouble when using standard components containing parts that go partially in one set and partially in the other since you wont be able to split those components between 2 in place subsets.
My suggestion would be to add a separate identifier to all parts you want of the same group.
You can use the reference or the part for example:
Designation part: Part number 1
Reference part: Set number 1
If you then use this code in your BOM file:
NAME=part name
"DEF=<WOO_CODIFICATION|$REFERENCE$$DESIGNATION$>"
TYPE=STRING
ALIGN=LEFT
TITLE_ALIGN=LEFT
WIDTH=0.015
VISIBLE=YES

This code will combine the reference and the designation to a 1 cell output, next to that you can also have an other line read only the reference of the parts to get this:

TopSolid have a good characteristic to get all data what you need into Excel and there is the key. In Excel sorting, filtering, merging etc works very fine for me. But, to make it work, I am using several part types and sometimes properties data too.

my projects are dozens of rooms in which there are also dozens of items and various assemblies.
the order of transferring the project to production is determined by the customer what happens at the very last stage of design, so after the experiments, I realized that the easiest option is to work with the "new alternative set"
without changing anything in "main set"
also a big plus is that the TopSolid script can work with the "new alternative set"
and as I wrote earlier there are several such "new alternative set" in the project.
Therefore, there is such a question as to add a name from the "new alternative set" to the excel table and other booms.
