There is one library file, with which save file doesn't work properly. When I try to "save" TopSolid doesn't save, but opens the "save as" window, and suggests to save it as a previous version.
Any suggestions?

Check if there a revision in the file this forces a file save as with the rev # added at the end of the file.

check your revision index under attribute (see attachment) if that has a lower revision than you saved it of higher for that matter. it will always want to save to that revision.
